Jeff Files scored the College of Charleston's only goal in the 66:00 minute on an assist from freshman Zachary Peoples.
The 49ers opened the scoring just over two minutes into the contest on a goal by Brett Baker. Charlotte added to their lead in the second of the exhibition's three periods when George Shepard headed in a cross from Juan Munoz-Airey.
The College of Charleston opens the regular season next Saturday night at William and Mary.
